The tree plugin has stopped working at the spruce trees at the proto-tree farm, 1388 63 -557. I have to chop the whole tree down by hand.
Sometimes it works and sometimes it doesn't, for no reason I can figure out. Very frustrating.
It stops working when trees are connected by leaves. So if one tree's leaves are touching another tree's leaves, it work work at all.
Actually that is not an invariable rule. I have many times seen it work when trees are connected. ALL the trees at the proto-tree farm are connected with leaves, but only sometimes does the plugin fail. It might be how MANY leaves make a connection? More study is clearly needed.
In any case I will ask users to please remove the entire tree by whatever means necessary. You might have to actually chop the whole thing down. Boo hoo.

Given my experience with the trees, When the leaves connect it does hurt the plug in, and it mistakes the tree as part of the tree it is touching. if there is a wood block from the tree that is close enough to the other tree through leaves within 1-3 blocks, then it will interfere. thats just my observation with acacia trees when i planted them 4 blocks apart.
Sounds like you've done some experiments Efeteh, which is better than me just shooting off my mouth. ALL the trees at the Spruce part of the Zorro Tree Farm touch each other to a greater or lesser degree; sounds like you've figured out why this might make the plugin fail, depending on how much and how they are in contact.
The original plugin had performance issues. If multiple trees touched, the plugin considered them to be one giant tree and would start chopping them all(and lag the server) instead of only the tree you wanted. From what I remember, I fixed this by adding some constraints to what is considered a tree by the plugin, including the maximum size of a tree. So if you have a tree that touches another tree(and that one perhaps touches other trees) then it might not work. I remember I also had a solution that worked when multiple trees were close to each other, but it left some logs floating in the air fairly often which was more annoying than the plugin not working in some cases.
Right now if you can't chop a tree down, remove some the leaves that connect it to another tree and then it's going to work again.
It sounds like "fixing" Choppy might be a difficult task. I just want to say that it usually works fine as it is, and I don't think asking people to just go ahead and cut down the whole tree in a FREE tree farm by hand once in a while, just as 98% of minecraft players always do, is asking too much.
